try the same on the machine that is installed with SQL 2005SP1.
there is a good article by brad in this site about audit performance tuning that will help you a lot.
still most of the bpa items in sql 2000 are applicable to 2005.
dont give such default such as . or [local], run select @@servername and see whether it returns correct value.
It may be problem with running SQL 2000 and 2005 in active/active scenario, its better to have them seperately, tools & other components in SQL.
