First, the cluster server is installed with the subnet of 172.30.x.x and 172.31.x.x for two LAN ports. The SQL server installed also has two external IPs of 172.30.1.203 and 172.31.1.203. Then we have a client computer installed with MSDE trying to connect remotely to the cluster SQL server. However, it is found that the client PC could connect to the cluster SQL server only if its IP address is set to 172.31.1.x. If its IP address is set to 172.30.1.x, it failed to connect to the SQL server. The problem we find is that the link server created in the cluster server for the client PC fail to operate for the subnet of "172.31.1.203".
    Thanks

You should use the virtual server ip address to configure the linked server not the physical.
Incase of fail over virtual server will be same but not the physical...
