First thing to check that the table definitions on the publisher and subscriber are matching.

If the remote server is used as a subscriber then ensure proper name is used while setting up replication with access.

It could be server aliasing issue...
run SELECT @@SEVERNAME on both servers and make you get the right result set...
Are you configured any aliases for these servers...

No avail with the references, then open a support case with MS PSS.

I have Sybase 12.5.4 running on the same box. When I am trying to connec to
the SQL Server 2000 using isql, I am getting connected to Sybase and not SQL Server 2000.

DO you think having Sybase on the Publisher box is causing the problem?

ISQL is common between SYBASE & SQL Server, but in this case I suggest to use OSQL too that is left for backward compatibility.

There is nothing carved on a stone that having SYBASE and SQL Publisher on same machine will have issues, there is much you need to dig out from event viewer logs & SQL error logs including the SYBASE logs for any warnings or issues.
